The gender of the owner, just as in English :

her father -> it's the father of a woman

in Irish, same thing:

a hathair -> the father of a woman.

if it's the father of a man, you say:

a athair

Yeah, as Lughaidh says, it follows the gender of the owner as in English, since it's a possesive pronoun (it was originally a genitive form of the pronoun); this as opposed to French, where a possesive adjective is used, which thus accords with the gender of the thing owned.
